The epitope residues were calculated from the PDB structure (2CMR) as the antigen residues at 4 Å
distance from the antibody.
The epitope of scFv D5 on mimic of gp41 pre-hairpin intermediate 5-helix was determined from the crystal structure. The peptide sequence is a construct where three regions each equivalent to aa 543-582 of gp41 are interspersed by two different regions (each equivalent to aa 625-662). Linkers GGSGG and GSSGG join the regions and alternate starting with GGSGG. A methionine initiates and a tail contains GGHHHHHHG.
